Playback issues in Capture when switching screens

I recorded a lecture in Capture and switched back and forth between two screens several times. On playback, I have found that the video glitches and buffers indefinitely. The second screen (selected application) appears briefly and then reverts to the original screen before the playback begins to buffer. The alternate screen appears at the bottom of the window and has an elapsed time displayed on it. What am I doing wrong?
